You would arrive either to Main Railway Station - 'Hlavni nadrazi' or to the Railway Station 'Nadrazi Holesovice', in both cases it is very convenient to use metro. Metro station 'Hlavni nadrazi' (line C) is located just below the Main Railway Station. 'Nadrazi Holesovice' it is also located very close to the metro station named 'Nadrazi Holesovice' on line C.
please keep in mind that on week-days the roads leading to Prague as well as the city streets are quite jammed from approximately 8:00 till 11:00 and from 14:00 till 18:30.
If you plan to use public transport in Prague it would be more convenient to purchase a 1-, 3- or 5-days ticket valid for all kinds of public transport. These tickets are available at some of the metro stations or may be at your hotel. Regular 15 and 60 min tickets are also available. You would find them at your hotel, in any metro station (ticket machines or station guard will sell them) and at the majority of the news stands.
